re:inexplicable modwheel reset at beginning of sequence..
does it happen with vst's when you open up a new song or only on the one
you're working on? if it's only on the one you're working on, i'd check out
if you put some info down for hyperdraw but didn't erase it..
ok, there are two things which you might want to look into, as
mentioned in the previos post check your hyper draw windor editor
for you modulation settings on the actual midi object in the main
window, but also if you are using track automation "make sure track
automation" is off while you record your mod wheel movments....
or you could always just hyper draw the mod amount in and then do re-
takes while you are watching to see if you mod wheel movments are
being altered..... (on the actual object)
also, if you have a custom autoload song.... move the autoload lso
file up one level so logic does not resort to your autoload when
logic is booted, then when logics internal autoload file is active
try to record you movments that way..... Reason being---- maybe your
customized enviroment setting were overlooked for mod wheel movments
and other forms of CC data that your not even aware of yet...
also make sure your keyboard is sending on channel number 1, that
really should not make that big a diffrence though.. Also make sure
you VST instruments don't have any bank/program auto
select/load/reset features selected in the main/global settings of
the VST thats giving you trouble.....

This behaviour can't be changed in 5.5.1.
And I don't think Emagic has even changed it in Logic 7 (at least in
LogicPro 6.x it's still the same).
CC 01 (Mod Wheel) will ALLWAYS be reset on playback start or cycle jumps for
virtual instruments.
It also doesn't help cabling a MIDI instrument to virtual instruments and
setting them to "no reset" - this will only work for hardware
devices.
Virtual instruments are allways reset.
Especially annoying on instruments such as Absynth, as many patches default
to full or half opened ModWheels (which btw is rather stupid too, no clever
programmer would allways do this).
However, your only solution to the problem will be what George allready
suggested: Record a small bit of CC 01 at the beginning of the song and set
chase events properly.
