I'll get this error as well when i'm over taxing the processor. One
thing to keep in mind with Reaktor is that it is a hog on the
processor. Also if you have a number of tracks assigned to different
Reaktor instruments, even if you aren't recording anything, they are
eating up processor power. So 2 things to fix this. Only have a Reaktor
instrument selected in a track when you are going to use it. (muting in
the arrange window for the other tracks will help or just don't assign
anything till you are actually going to use it.)
once you have a performance you like, freeze that track. Then you
won't be using processing power on that Reaktor instrument. If you
need to make adjustments, unfreeze, make changes, then freeze it again.
this should help.

I had some insight to this error from a tech at Steinberg, as they
have to deal with the same problem.
First, in a MIDI/Audio type sequencer all MIDI data depends on the
audio drivers/audio clock for timing sync, this is how the system as
a whole manages to keep everything locked together. Anything that
disrupts the audio engine enough to cause sync to be lost (between
MIDI and audio) and the infamous "Error while trying to synchronize
audio and MIDI" message will pop up. This can be anything from
processor overloads, to weak MIDI/Audio drivers, to background
processes (ie: Firewire).... and probably a long list of other causes
as well. Doesn't matter if the project has neither audio or MIDI
tracks.
I guess there are different methods of dealing with this, Logic
chooses to display the error message that many of us have seen.
btw, that message has been in Logic since at least version 3.5.
