Of course Logic cannot decide for you which notes to consider 'real top lines' - it just logically selects the highest of any stack [read: chord]. BUT.... - you could make a subdivision of your sequence and proces only the parts where you consider the topline useful; - or you could copy the hybrid topline to a different track anyway, and copy the unwanted parts back to the first track - or you could work your way from bottom to top by subtracting bottomlines one by one, leaving the last notes as [the best approach of] your topline...
