If I could ever find out if the gain changes and crossfades are dithered . .
.I might consider it. Otherwise . .you are truncating you're beautifully
recorded/mixed material at the very final stage.

Hi Nick,
First of all, please refrain from name calling. Next time, refer to
Apple as a "corporation with unwed parents." ;)
All of these suggestions assume are using outputs 1-2 of your
FireWire interface. If you are not, please switch to using outputs
1-2 and see if that magically cures your problem. If not, here are
some additional things to try after Stefan's suggestion (again, all
using outputs 1-2 of your FW audio device):
1) Make sure you have the most recent driver available from the
Website of the driver manufacturer.
2) Reinstall the Core Audio driver, even if you just installed it
recently.
3) Delete your WaveBurner Pro preference file. It is located at ~/
Library/Preferences/com.apple.WaveBurner.plist -- and then try again
Hopefully, one of those will do the trick!
