I've had the same issues and the only thing I've come up with is Logic's Plug-in Delay Compensation. I tend to mix as I work, adding a lot of effects and using buss compression,etc. I almost always cut vocals last and at that point, I have to use the "delay" in the region parameter box to get the newly recorded tracks in time with the rest of the song. I seem to remember that in the manual it stattes that plug in delay compensation should be turned off before tracking and only turn it on when mixing. Unfortunately, I don't work that way and the delay has been the work around. Check the manual under PDC and search the user group as I remember this has been been dicussed in greater detail.
