Maybe... don't know. But you might check out the Midi Cloch Sync
settinig in the Numerology Preferences. It gives two choices: "More
stable" or "More responsive". Also try to slave Logic to
Numerology.
I'm afraid I don't remember which ways I found the tightest. But
someone on a Num forum said that "it's recommended so far to run Num as
the master". So I guess your findings make sense.

I'm afraid I never looked at the midi data recorded in Logic. Like you
did, I noticed it was all systematically off, but this was very easy to
fix by selecting all recorded midi sequences in the Logic arrange
window and adjust the delay parameter by ear. I always adjust general
delay/pre-delay by ear according to the synth sound used.

The thing I like with Numerology is that you can change performance
parameters instantly, which Logic can't. Thinking especially of "groove
quantize", "note duration" and velocity for all playing
tracks. So by
preparing sequences in Numerology and recording them into Logic you can
achieve feels that is just not possible to come up with in Logic. Since
I got Logic 2.0 I've been dreaming about being able to change all play
parameters with faders on the fly while the music is playing - and also
recording these tweaks. Cubase SX took a step in this direction but I
got the impression that the feature was just a lucky coincidence at
Steinberg Developing Labs ;-) Numerology is seriously addressing this
area.
All the best
