With MIDI tracks controlling MIDI devices or with external FX ? Record it.
Everything in the box ? Route everything to one Output and Bounce.

The strategy in Logic is different, as you found out, in that you're invited
to use audio files from everywhere.

Arrangement>Audio>Convert Regions To Individual Audio Files
or
Audio>Audio Files>Copy/Convert Files

Open the Audio Configuration window and check out the hand tool.

Nope, as they're not intended to be renamed. I don't think it is a good idea
if you want to keep them doing their task in your song. You can move and
rename them, then import into the song *if* they're not 32bit, then tick off
the Freeze button, but depending on the exact purpose, Bounce or Merge or
Convert Regions To Individual Audio Files is probably way faster.

Check out the Hide feature in the manual.
